1) I'm no expert, but I think I need more info to understand the situation correctly. For 2-7 triple-draw, how many players were at the table? Ideally, there shouldn't be any re-shuffling of discarded cards, so if you have loose enough players that you run out of cards at a 6-handed table, you should only shuffle once the stub is exhausted (if i'm not mistaken). Personally, I've never had this happen, but we've only tried 2-7 triple-draw once for about an hour.
2) The natural A showing up in someone else's hand doesn't change the value of the wild card (or bug, as the case may be). In fact - although it's been a while since I last played with a bug in the deck - memory serves that one could have a flush with both the natural A and a bug, which is higher than having a natural AK-high flush. But maybe that was a house rule...
